Regarding the "messages" app, this is a new functionality that we have added a few months ago. More improvements are yet to be released on this app that you can find out here5.
The main concern is that, currently, we do not send a "notification" like an email notification or slack notification when there is a new message. Our team is working on this change as well.
Regarding the "pop-up" messages, you can use Intercom or other 3rd party software that allows you to add the "Live chat" functionality to the community. For example, if you look at this support community, on the bottom-right of the screen, you have the option to send a live message or for us as admins, we can send a message to our users that pops-up by default.
We are using Intercom for this purpose, but there are many other 3rd party software which might be convenient for you.
